The game starts with an opening scene depicting the player
stealing some sort of equipment from the strongly guarded
headquarters of Team Snagem, and then proceeding to flee with an
Espeon and Umbreon as the base explodes. After riding on the
player's strange one-wheeled motorcycle for a while, the player
stops at the dilapidated gas station of Outskirt Stand. The player
battles Rider Willie, who tells the player about Phenac City after
he is defeated.
Upon reaching the new location, a pair of shady people are just
leaving the city with a noisy, wriggling sack in tow. Once they see
that they've been caught, one of the goons, Folly, starts a battle
with the player. After defeat, both people get away, leaving the
sack unattended. A girl emerges from the bag after some trouble
undoing the knot, and claims to have seen the kidnappers use some
kind of strange looking Pokémon. The girl becomes the player's
partner and both go to find the Mayor to clear things up. A strange
man bumps into the player as he leaves the Mayor's office,
predicting that he will see the player again sometime in the
future. The player and partner then enter the house as the girl
proceeds to alert the Mayor of weird Pokémon that have a dark aura
and attack humans. The Mayor assures the team that he will look
into this case, and suggests going to the city's Stadium. At the
doorway of the Stadium, some Snagem members recognize you as the
traitor who blew up their base. A battle with one of them ensues,
and upon defeat, the girl tells the player that she doesn't care
about the past, but she does encourage buying some Poké Balls for
future use. After this scene, the girl becomes the player's
permanent partner, and will follow the player throughout the length
of the game.
Then, after purchasing some Poké Balls at Outskirt Stand, the
player returns to Phenac City, only to find it taken over by some
thugs. The player tries to rescue the Mayor, but finding the
decked-out Miror B. and his mischievous friends in his wake.
The player's partner identifies the first Shadow Pokémon available
for capture after entering a battle with Miror B.'s underlings,
Folly and Trudly. After beating both in a battle, and/or capturing
the Shadow Pokémon, the player tries to leave the city for Pyrite
Town, but is waylaid by brightly clad goons at each exit. Each has
a Shadow Pokémon, but upon defeat of one will cue the others to
leave.
From this point, the player and partner will journey all across
the Orre Region, battling trainers, snagging Shadow Pokémon, and
uncovering the disastrous plan of the secret organization, Cipher.
This shady group and its ambitious admins are the creators of
Shadow Pokémon, closing their hearts to strengthen their stats.
The player eventually learns how to reverse the effects of this
process, and must capture all of Cipher's Shadow Pokémon to thwart
the evil mastermind behind it all. This struggle comes to a climax
on the Realgam Tower, the structure built by Cipher as a new HQ;
with a Colosseum at the top. Here, all the heads of Cipher have
gathered for a full-on showdown, including the mysterious true
leader of the organization. After an intense battle with the true
leader, he tries to escape via helicopter, but a Ho-Oh flies in and
blasts it with a Sacred Fire attack.
Even with the true leader under arrest, there is still a
post-ending to be completed. Secc, from the Kids Grid, emails
the player information about some interesting characters who end
up telling the player about some points of interest. Eventually,
the Snagem Hideout becomes available for exploration, the Shadow
Pokémon Laboratory gets some Cipher refugees to battle, and a
hidden Stadium in the Under is brought to the player's attention.
Lastly, after all the Shadow Pokémon are snagged, the player will
be notified of a trainer that is attacking people with another
Shadow Pokémon, who supposedly looks just like the player. After
the dopplegänger's defeat, there are still Colosseum battles to be
won and a Ho-Oh to be obtained in Battle Mode.

You start out by picking a name for your character. I will refer to
him as "Wes" throughout this walkthrough, since that is his default
name. You get to watch an epic cutscene involving Wes stealing
something from the Snagem Hideout and then blowing up the Hideout.
After the cutscene, you'll be in the Outskirt Stand. You'll notice
a truck with a sack in the back of it by the train, uh, thing.
Approach the entrance to the train and two men will come out.
After their little conversation, they'll drive off with the sack in
tow.
Now is the time to check out your current Pokémon. You have a LV26
Umbreon and a LV25 Espeon. I would use Espeon throughout the game.
It has amazing Sp.Atk and has a good moveset. Umbreon has great
Defense. Use Umbreon to possibly weaken Shadow Pokémon early in the
game for easy snags.
Go inside the train and you'll instantly watch a news broadcast
involving the destruction of the Snagem Hideout. After the
broadcast, you can talk to the people there and get some
information on Team Snagem. When you're done talking to people,
exit the train.
Once you leave, a trainer with pink hair who calls himself Willie
will come out after you. He challenges you to a battle. You won't
be able to progress unless you agree. Say yes, and he'll lead you
to the battlefield.

Very easy first battle.
Willie tells us about a place called Phenac City. Head off the
screen and it will bring you to the map. Select Phenac City and off
we go!

Upon arrival, we encounter those two shady characters from before
with the truck. One of them challenges us to a battle.

Another easy win. Use the same tactics as in the previous battle.
After the battle, Folly recognizes you as part of Team Snagem. A
crowd gathers around and the two men run away. They leave the sack
in their haste. Go up to the sack and press A on it. A girl comes
out of the sack. After some dialogue, you get to name the girl. I
will refer to her as her canon name, "Rui."
Rui says she was kidnapped because she can see "peculiar" Pokémon.
Someone mentions to us that we should see the Mayor for advice. Rui
will ask if you can escort her around for "a while," even though
she's stuck with you for the entire game.
There is an old man who will battle you nearby.

Another super easy battle. Beating him will get you TM41-Torment.
Your next stop should probably be the Pokémon Center. It's worth
noting that Phenac City is the only town where the Pokémon Center
has a basement. You can go to the basement right now, but it would
do you no good right now. Down here, you can trade Pokémon.
However, you can't use it until most of the game has been beaten.
Go back upstairs and heal your Pokémon. You might also want to save
your game at the PC in the right hand corner. In this game, unlike
most Pokémon games, you can only save at a PC.
The next place I would visit would be the Pre Gym. It is located up
the stairs from the Pokémon Center and right in the middle of town.
When you enter the Pre Gym, go left and up the stairs. Talk to the
teacher by the whiteboard and she'll give you an upgrade to your
P*DA. P*DA stands for "Pokémon Digital Assistant." The teacher
gives you the "Strategy Memo" which lets you see data on all the
Pokémon you've seen. Sort of like a Pokédex.
Now go to the very right side of the Pre Gym and talk to Justy.
Talking to him will lead you into a series of 4 battles:

annihilate you right now anyhow. Exit the Pre Gym.
After the battles at the Pre Gym, you might want to go back to the
Pokémon Center and heal and save.

Heals, Awakenings, Ice Heals, and Burn Heals. The Full Heals and

When you're done with the Poké Mart, exit. To the west of the Mart
is an item box containing 3 Super Potions.
Now head over to the Mayor's house, which is to the left of the
Pre Gym. As you are about to enter the Mayor's house, a shady man
by the name of Nascour exits the house. He says you will probably
meet again. Enter the Mayor's house. He will introduce himself as
Es Cade. After the conversation, go all the way up past the Pre Gym
to the Stadium.
Talk to the receptionist and she'll say the current tournament is
already under way. Exit now, and you'll have a cutscene involving
Team Snagem. One of the Snagem members will battle you.

Team Snagem (yes, you were once one of them), Rui will tell you to
go the Mart for some Poké Balls.
Go to the second floor of the Mart and talk to everyone. One of
the guys says that no one sells Poké Balls around there, except the
shopkeeper in Outskirt Stand. You'll now want to head back there.

people. These Pokémon with auras are called "Shadow Pokémon."
Shadow Pokémon can be snagged from their trainers. Don't attack
Makuhita with Espeon's Confusion. Use a Great Ball and maybe use
Bite with Umbreon until it's at red (20%) HP. Eventually, you
should catch Makuhita.

There is a glitch that enables the player to reuse any type of Poké
Ball. All you need are at least 2 different kinds of Poké Balls.
The glitch is performed by selecting a Poké Ball on your 1st
Pokémon's turn. Then, on the 2nd Pokémon's turn, switch the
location of the Poké Ball in the bag chosen with another Poké Ball
in the bag (using the "Y" button). After the Ball is thrown, the
Poké Ball pocket will still have the same amount of Poké Balls, as
if the Ball just thrown had not been used.
This is very fun once you obtain the Master Ball.

Exit the Mayor's House. Go to the Pokémon Center to heal and save
your game. Remember those three men in colored uniforms? You get to
battle one of them. Each one of them has a Shadow version of one of
the middle forms of the Johto Starters. The green guy, Verde, has
Shadow Bayleef. The red guy, Rosso, has Shadow Quilava. The blue
guy, Bluno, has Shadow Croconaw. You only get to catch one of them,
for now. You'll get to catch the other 2 later in the game.

It is very important that you do not accidently knock out the
Shadow Starter. Get rid of Grimer using Confusion. Use Umbreon's
Bite on the Starter. Spoink will come out after Grimer faints.
Focus on the Starter. Spoink won't do anything. Try to get the
Starter's HP to yellow or red, and then throw a Great Ball. Keep
throwing until you catch it.
Once you win, go back to the Pokémon Center to heal and save. I'd
replace Umbreon for the Starter. Keep Espeon in front of your
party. Now, exit Phenac City.

There is nothing to do here. Exit immediately upon entering. You
can now go the next area, Pyrite Town.

This game suddenly becomes harder. Not too bad, but, still. This
place is crawling with trainers, so now is a good time to start
purifying your Shadow Pokémon.
Now, you’re probably wondering, "How do I purify my Shadow
Pokémon?" You'll notice if you check the stats of Makuhita or your
Johto Starter that you snagged, you'll see a purple bar. This is
known as the Pokémon's "Shadow Gauge." It has 5 levels on it. The
idea is to slowly empty the Shadow Gauge by keeping the Shadow
Pokémon in your party, battling with it, putting it in the Daycare,
or using Scents on it.
Sometimes, in battle, when a Shadow Pokémon uses the move Shadow
Rush, it will instead go into Hyper Mode. While in this mode, you
can't use items on it. When a Pokémon goes into Hyper Mode, Shadow
Rush is more likely to get a critical hit. Use the Call command,
found in the main battle menu: "Fight, Pokémon, Items, Call." The
Call command isn't found in the other games.
When your Pokémon's Heart Gauge goes down, it will remember its
regular moves and can use them for you. It remembers the first one
at 20% purification, the second at 60%, and the third at 80%. Its
nature is revealed at 40%. Once its Heart Gauge is empty, it has
reached 99.9% purification. You can take it to the Relic Stone in
Agate Village (after you beat Miror B.). It will become 100%
purified, forget Shadow Rush, and learn its fourth move, typically
quite powerful. It will also regain all the EXP it built up as a
Shadow Pokémon, typically enough to level up quite a few times.
Anyways, back to the walkthrough. Once you enter the town, you'll
have a cutscene involving a policeman, Johnson, and a shady
character known as Cail. After that, talk to some people in town.
Some of them will battle you.

Slugma is probably the easiest to catch. It's pretty weak.
Watch out as Noctowl might put you to sleep with Hypnosis. This
makes it a very important snag. Sleep can help a lot when snagging.
Flaaffy has Static. Be sure to snag it. Paralysis is very helpful
when snagging Pokémon.
Skiploom should be easy. Take out the other two Pokémon with
Confusion. Just get it down to yellow or red.
Quagsire has the ability Water Absorb, which restores HP if hit by
a Water-type move. If you snagged Croconaw, don't use it against
Quagire. Just weaken it with Umbreon's Bite.
For Misdreavus, use the Johto Starter's Shadow Rush on it once or
twice and you should be good to go. Watch out for its Shadow Ball attack.
You can battle all of these trainers whenever you want. This is a
great source for training early in the game. If you want to get
some extra EXP points, or help your Shadow Pokémon become purified,
here is a good place to do it.
After all the Snagging, go back to the green building near the
entrance of town and use the PC. Deposit all your weakened Pokémon
and immediately withdraw them again, so that your team is fully
healed. Or you can switch your team around. I'd keep Espeon and the
Johto Starter for sure. Possibly Makuhita, but I would get rid of
Umbreon for now and withdraw Flaaffy, Noctowl, and Misdreavus.
If you chose Croconaw, go with him rather than Quagsire for now.
You should save. You can also talk to the Chief, Sherles, if you so
wish.
What you could do now, is go back to Outskirt Stand and rebattle
Willie. This is not required, but it could help purify your Shadow
Pokémon.

Now you're back. Go to the building near the entrance that has the
letter G on the front of it. Talk to the man behind the desk.
His name is Duking. He is a very important character later on. He
doesn't seem to be interested in talking to you at the moment. Talk
to the bookshelf on the upper left and it will open up a secret
passage. Enter there. (Who wouldn't?) Talk to all of the people
there. These kids are known as the "Kids Grid." Exit the secret
room and you'll see a man talking to Duking. His name is Silva.
He's letting Duking have it for not doing anything about the
Colosseum. Oh well. Exit Duking's house.
Go all the way north to the Colosseum. Talk to the receptionist.
You'll find out the current battle is also already going on. Darn!
Talk to the Hunter on the left and he'll tell you that a guy named
Cail, has a "strange" Pokémon. Remember Cail from before? The guy
at Pyrite's gate wearing black and green? Go back and talk to him.
He'll battle you.

Woo hoo! LV33 Shadow Pokémon! Use Confusion on Machop and try to
use Noctowl's Hypnosis on Furret because it likes to use Shadow
Rush, which slowly causes it to take recoil damage. So try to not
weaken it too much. After a while, Furret should be yours.
After this, Cail talks about Miror B. giving away Shadow Pokémon.
You get to now watch a cutscene involving Miror B., Nascour, and
two Miror B.Peon's: Reath and Ferma, talking about how well the
Shadow Pokémon Plan is going.
Go north, past Duel Square, as if you were going to the Colosseum
and you'll see a giant windmill. As you try to enter the windmill,
a scientist will exit and collapse. Enter the windmill and talk to
everyone inside. Apparently Silva stole a Gear that powers the
windmill. It's up to you to get it back. But where do you go?
Remember the old Construction Lot that seemed to serve no purpose?
Here's its purpose. Go the the Construction Lot.

In the top right corner you'll see a shining Gear. Pick it up and
head on back to Pyrite Town.

Go back to the windmill and return the Gear into it's place. Duking
will come in and he will see you as heroes. He encourages you to
enter a Colosseum challenge.
First, however, go to the Police Station. On Chief Sherles' desk,
you'll find the Jail Key. Open up all the cells. Inside one of the
cells is TM 46-Thief.
Now, go up to the Colosseum and enter the knockout challenge. Here
you will battle 4 trainers in a row. Your Pokémon will be healed
between battles (thank goodness). Take some Shadow Pokémon along.
It will help Purify them.

Cipher Peon Nore uses Bug Pokémon. Be wary as Espeon is weak to
Bug-type attacks. You should be fine. Use a lot of Confusion and,
if you have Quilava/Slugma, use Fire-type attacks here, except on
Yanma. Weaken Yanma possibly using Shadow Rush, or put it to sleep
with Noctowl.
After the battle, Duking will come in and reveal to you that his
Plusle has been taken hostage by Cipher and you need to get it
back. Grab the binder, which is "Ein File H," which gives you
information on Hyper Mode.
The whole building is a giant maze to the top. There are a lot of
trainers in this building, which means lots of EXP and money. Also,
it is beneficial for your Shadow Pokémon to become more purified.
The first trainer is guarding the elevator.

You should probably go back down and save and heal. Go all the way
up and you'll be on the roof. Enter the little penthouse and you'll
see another FMV with Miror B., Reath, Ferma, and Silva. Reath and
Ferma attack Silva. Apparently Silva is always in the wrong place
at the wrong time. After some conversation, you will fight both
trainers.

screen. After this, talk to Silva again and head all the way down

Two of the Ludicolo have the ability Rain Dish, which will heal them
a little bit. One of the Ludicolo has Dive, which is a two-turn attack
where it will be impossible to hit the turn it's underwater.
Once the third Ludicolo faints, his Shadow Sudowoodo comes out. Use
Flaaffy's Thunder Wave, Dunsparce's Glare, or Noctowl's Hypnosis and
weaken its HP just a little past half. Soon you will catch it and defeat
the flamboyant Cipher Admin.
After you beat him, he runs away, all four Ludicolo after him. After this,
you hear a cry, which Rui identifies as Plusle's. Open the nearby box to
receive TM49-Snatch, then head into the back room. Pick up the Macho Brace,
as well as Ein File P, a report on Purification.
Talk to Plusle, and Duking and Silva will meet up with you. This will
trigger a cutscene that will bring you back to Duking's office.

As we try to leave Pyrite Town, now that Miror B. is gone, you will
notice Fateen the fortuneteller standing outside her house. Talk to
her and it triggers a cutscene in which Rui forgets she was on her
way to see her grandparents in Agate Village before she was captured.
Now our next step in our journey is to see them and get some more
information about purifying our Pokémon.
There are some rematches you can use for EXP, now that Miror B. is gone.

Go to the Shrine and you'll see Eagun battling with a Cipher Peon
named Skrub. Skrub uses a LV38 Hitmontop and Eagun uses his LV50
Pikachu. As it turns out, Hitmontop is a Shadow Pokémon. Somehow,
Eagun loses, despite the Level difference. Your turn to battle Skrub.

Eagun. Beluh gives you the Small Tablet. Now, you can purify your
Shadow Pokémon at the Relic. After this, you get an email.

the self-proclaimed "mighty" Dakim. You now get another FMV. Dakim

you and battles you.

You did save before this battle, right? I hope so because this guy
is tough. He LOVES using the infamous Protect/Earthquake Combo to
keep his Pokémon safe and obliterate yours. Keep Noctowl for the
sake of putting Entei to sleep. Use Croconaw/Feraligatr or Quagsire
here. Use Espeon against Marshtomp and hope for the best against
Metang. After taking out three of his Pokémon, Entei comes out.
This thing is, pun intended, a beast. Use a Confusion or three and
use Noctowl's Hypnosis. All I can say is, again, good luck. It may
be a long battle. If Entei faints, reset and try again.
Finally, after all is said and done here, Dakim will be mad at his
loss. Skrub and a female Cipher Peon will come over. Dakim tells
him to go back to the Shadow Pokémon Lab. After Skrub leaves, and
after some conversation, Dakim leaps off the platform. No really,
he does a backflip. Anyways, pick up the shiny thing on the ground.
It's the F-Disk. I will explain more about that later. Talk to
Vander and he tells you why Cipher attacked. You'll soon find
yourself at the reception counter of Mt. Battle. Vander hands
you the Time Flute. There are only 3 Time Flutes throughout the
whole Orre region. Use them wisely! Now go and withdraw Entei
and Save! In the room, there is a chest containing TM47-Steel Wing.
There is a trainer outside that you can battle.

Go to the Relic Shrine and purify some Pokémon. Save the Time Flute
for now, if you want, but it's your choice. Go back to Eagun who
asks for your P*DA number. He then tells you about a Lab in the
middle of the desert.
Also, now that Dakim is defeated, talk to the girl in blue near
the Pokémon Center. She gives you the Cologne Case, which stores
the three kinds of Scents: Joy Scents, Excite Scents, and Vivid
Scents. Go to Agate's Mart and buy lots of Vivid Scents. Scents
help the purification process a lot.
Also, there is now a trainer who will battle you, only after you
beat Dakim.

battle might take a bit. Not too bad, though.

From the vending machines, go up and through the doors. You will be
in the Hotel. You can heal your Pokémon here for $1,000. I think
it's too expensive. Go upstairs in the Hotel and you have a save
point. You can deposit and withdraw all your Pokémon here to heal
them for FREE. Save. Walking through the bar gets you another
broadcast from Lady Venus saying the "spies" haven't been caught
yet.
Head out the door and go across the bridge. Another trainer awaits.

Feebas and Magikarp are a complete joke. Wailord should go down to

Electric-Type attack. If Espeon is above LV36, it should know
Psybeam.
Go inside the door near Chaser Gurks. This is the junk shop. Go
down to the basement and you'll find a kid named Perr here. He
recognizes you and ask that you deliver the Powerup Part to Nett.
Who's Nett? He lives on the far left side of The Under. His house
has a rotating antenna dish on it.
Go to the house with the antenna on it. Talk to the kid in front of
the house. He sees you have the Powerup Part and lets you in. The
house is Kids Grid's HQ. Kids Grid is based in Pyrite Town and The
Under. Remember the group of kids behind the bookshelf in Duking's
house? That's the Pyrite group of Kids Grid. The Under part of the
Kids Grid is in this house with an antenna. Now, you'll be led into
the basement of the house. Now we have to deliver this Powerup Part
to Nett. Nett is on his computer on the left side room. He'll take
the Powerup Part from you.
Now you get another cutscene with Nascour, Venus, and Ein. Remeber
all those gray binders you've been picking up called the "Ein
Files?" This is the guy behind all those files. He's the head
honcho for the creation of Shadow Pokémon. Another cutscene
immediately follows, involving Ein and another scientist walking
back to the Shadow Lab.
Nett will get your P*DA number. Now exit the building. Someone will
say they've spotted the spy. That can't be good. The spy is you
remember? Or is it? Go in front of the elevator from which you came
to The Under. Some Cipher members have the spy put in the cell.
Talk to one of the Cipher Peons. Now you have to battle both of them.

Entei is great here. Use Fire-Type attacks.
Talk to the prisoner and you'll find out it's Silva. He just always
seems to be in the wrong place at the wrong time. He'll give you
the R-Disk.
Go back as if you were going to Nett's house, except go to where
that holographic UFO is. Press A on the hologram and select your
F-Disk. Now go north up the stairs onto a little platform which
will take you forward. That's what the F stands for in F-Disk.
There are 5 Disks throughout the game: The F, R, D, U, and
L-Disks.
F=Forward; R=Right; D=Down; U=Up; L=Left.
You are now in front of the Under Colosseum. Enter the building and
there will be a healing machine. Use it! Now go back down the
platform. Now I'd suggest going back through the Hotel to save.
After that, go to the UFO and use your R-Disk. Hop on the platform
and enter the nearby building. Now talk to none other than Lady
Venus herself. You find out she's a Cipher Admin. Battle time!

Venus likes to use the Attract strategy, preventing all your male
Pokémon from attacking. Have Entei use Fire Blast on Steelix.
Banette proves to be a nuisance because of Confuse Ray. It also
uses Spite which can really cut your PP down. I'd even use Fire
Blast once or twice on Suicune just in case it gets burned. Use Net
Balls or Ultra Balls on Suicune. Eventually, it will be yours.
Suicune proves very useful, at least to me, throughout the game.
I'd use the Time Flute on Suicune. You don't have to but it may be
beneficial if you do.
After this, Venus will run off and drop "Ein File F," the Final
Report on Shadow Pokémon. You might also want to grab TM45-Attract.
From here, I would go back and save.

Follow Venus down the stairs, since you can't activate the elevator
from here. You should eventually find yourself at a spiral
starcase. Here you will meet 4 trainers-each with a Shadow Pokémon.

Head into the Station. You'll see Venus and a couple Cipher Peons
talking. They see you and enter the train. Enter the train. You'll
notice that on both ends of the train, it says you need a key to
operate it. A key that you don't have right now.
In one of the back rooms behind the train is a chest containing the
BlackGlasses. This will power up Dark-type moves by 50%.
Exit the train and you'll find Venus and the Peons taunting you saying
she has the key. Venus leaves. Follow her and on the ground in front of
the "Station" sign you'll find the Subway Key. Go back to the train.
Put the Subway Key in the train slot and you'll be in front of 2
Cipher Peons. Talk to them and they will eventually leave through a
door. Follow them. As you do, they will explode something. Cool.
Let's go check it out. But first, go to the right of the explosion

Go back to the explosion site and you'll find that the two Peons

Key. Very important. Go back and use the Subway to get back to the
Under. You can now use the elevator that Venus used to get down.

You'll find yourself at a closed gate. The key slot is to the left.
Use the Maingate Key here. On your left is an item chest with 2
Full Heals.
The doors to the Lab are locked, but the doors on the other side of
the building aren't. Enter the right side of the Lab. Obviously,
security isn't that great here.
On your right you'll find some different-colored computer screens.
Press A on the one with the purple screen. Press it. Now you can go
through the other side of the Lab. But first, you'll notice that
the gate in front of you can't be opened without a Card Key. It
seems this game has a lot of Keys to use.
Go to the now-open Lab and you'll see a PC-which is a save point.
Save whenever you see one of these. Go right and you'll see some
stairs. Go downstairs. Follow this maze and you'll see a scientist
in the northwest corner of the map. You must fight this guy.

He runs away and drops the Card Key. Now go downstairs again and

Elixirs. Go back to the save point and save. I'd save after every
time you snag a Shadow Pokémon in this area.
Now go to the other side of the Lab and use your newly-acquired
Card Key to open that locked gate by the purple computer screen.
Take the elevator down.
From here, go left and down. Eventually, a Cipher Peon will drop
down from the ceiling.

Take the elevator down. You'll be in a testing room. A scientist
will catch you and battle you.

After this, is a locked door. On the right is a security panel. It
will ask you to input a password. Look at the three DNA Samples
you've collected and analyzed. The password is the 3 Pokémon whose
DNA you've collected. It is possible to get the password right
without collecting DNA, but you could be here a while.
Now, the door will open and you'll see a familiar face. It's Skrub,
the Cipher Peon that attacked Agate Shrine with his Shadow
Hitmontop.

Wobbuffet with a deep passion. Try to get it to sleep or knock it
out ASAP. Use Suicune against Graveler, Ampharos agains Clamperl,
and whatever against Medicham.
Now...you MUST make sure you go all the way back and save, because
the next battle will be IMPOSSIBLE if you don't. It will still be
UBER HARD if you do go back and save/heal, but...still. When you
come back, go down the stairs. Be sure you have lots of Full
Restores, Hyper Potions, Revives, and any other healing item with
you, along with some Ultra Balls.
To the lower left corner is the creater of the Shadow Pokémon
himself, Chief Ein. He will battle you now.

Ein loves to use the Rain Dance/Thunder combo, my least favorite
combo to be used against me. Thunder has 100% accuracy in the rain,
which sucks because it also has 120 power, 150 with STAB. Ampharos
might be good here if it has Thunder to take out Huntail, Golbat,
Lanturn, and Altaria. Aurora Beam will be helpful on Altaria.
Golbat also goes down to Espeon's Psychic.
Raikou is a PAIN to snag. Use Entei's Bite or Stomp on it. Also use
Suicune's Aurora Beam. Use Revives and Full Restores as much as you
can. Just keep tossing Ultra Balls. EVENTUALLY, it will be caught.
Also, if you still have a Time Flute, use it on Raikou. That way,
you can use the Rain Dance/Thunder combo.
Ein will leave now. Grab the Data Rom from the desk. Also be sure
to grab TM26-Earthquake from the nearby item box. Take the elevator
up and get out of the Lab.
As soon as you exit the interior of the lab, you get an email from
Nett.

discovers anything.

affect Rhydon at all, and it does little damage to Manectric. Get
rid of Manectric first. Then he'll send out Rhydon. Use Surf on it.
Now you can use Raikou's Electric moves to get rid of the rest of
his team. After defeat, Ein will hand you the Ylw ID Badge. He
leaves and you get an email.

Pokémon know Attract, and most of them are female. Bellossom goes
down to Entei. Use Suicune/Raikou's Rain Dance/Thunder combo. But
be careful because of Raichu. Get rid of Raichu first. When facing
Misdreavus, use Bite. Milotic is annoying. Thunder, Thunder,
Thunder! Good luck with this battle.
She'll give you the last ID Badge, the Blu ID Badge. Go back to
Dome 5 to save and heal. Then, go to Dome 9 and insert the ID
Badges into the corresponding slots. As soon as you do, you are
ambushed by a Cipher Peon.

Nascour's weakest. Surf should get rid of it. Gardevoir is his
strongest. Watch out for its Confuse Ray. Have some Full Restores
and Revives with you. Just Thunder it a few times and it will
eventually go down. Dusclops also likes to use Confuse Ray. Use
Bite and Thunder it away. Unless you're using the Master Ball
glitch, Metagross will give you grief. BEST OF LUCK!!
After you win Nascour, he hangs his head and apologizes. But to
whom? I guess Nascour isn't Cipher's main boss. Mayor Es Cade from
Phenac City comes in and reveals his true self--he is known as
Evice, the secret boss of the criminal cyndicate Cipher! Fat, evil,
insane, causes earthquakes when he jumps, but extremely tough to
beat. Get ready for ONE FINAL BATTLE!

This is BY FAR the hardest battle yet. All of Evice's Pokémon are
LV60 and above, save for his Shadow Tyranitar. Whether or not you
choose to use the Master Ball Glitch, use the Master Ball on
Tyranitar. It's annoying if you don't. Scizor goes down to Entei's
Fire Blast. Salamence goes down to a few of Suicune's Aurora Beams
(or an Ice Beam if you have it). Machamp goes down to Espeon's
Psychic. The biggest problem is the Slowking/Slaking combo.
Slowking will use Skill Swap on Slaking, which then allows Slaking
to attack every turn (Slaking has the ability Truant which allows
Slaking to only attack every other turn). Focus every attack on
Slaking. It's the hardest to beat. The first time I faced him, it
took me LOTS of tries to finally beat him.
When he is defeated, Chief Sherles and Johnson arrive on the scene
to arrest Evice and Nascour. Duking and Silva will show up as well,
along with Eagun and his Pikachu. So it's 8 against 2--not good
odds. Evice tries to escape using his fancy helicopter--until
something in the air destroys it. So Evice's escape plan is ruined
and Cipher is done for. But what of the fireball that destroyed the
helicopter? It was Ho-Oh! It flies close to the stadium and flies
away. Enjoy the credits. You will be prompted to save. Say yes! Now
there are a few more Shadow Pokémon to snag. Remember the other two
Johto Starters? Let's go get 'em!

Go north until you come to an item chest containing a Max Elixir.
Go right to find a save point. Save.

optional is the first one, so battle him and go up the stairs. To
