It says "Waiting for BUSY nodes" as well, but is still exporting messages. So that may not be the reason you're not exporting messages.
In:
./mystic -cfg
System Paths -> Message Base Path
Does that match where your message base paths are when you edit a message base in:
Editors -> Message Base Editor -> (select message base) -> Path
